worldserver.conf has all server configurations.
Or any other .conf that your core has depending on what core you use.

Update: I had pulled a whole new TrinityCore with Eluna attached. I went with the merging route instead, which gave me a merge conflict but I believe that I resolved that. (The conflict was with Player.cpp, if that helps at all.)
