You can do that by using an MPQ Editor. Basically just create the needed folders and copy over the files.

Well, I may not be too experienced, but this is how I do it:

Requirements:
2+ MPQ files
Ladiq's MPQ Editor (Google)

Steps:
1. Open MPQ Editor
2. Select "File" -> "Open MPQ(s) With Options ..."
3. Select 1 of your MPQ files that you want to merge in the file browser that opens
4. At the top left, select "Merged Mode"
5. Below that, there is a list with only your selected MPQ in it, click the button that says "Add MPQ ..." under that list box.
5.5 Repeat step 5 for all of the MPQs you'd like to merge
6. If required, select a custom listfile in the top right of this window
7. Press "OK" to open all of the MPQs as a merged MPQ, this should load your MPQs and you should then see "Merged MPQs" instead of where your usual filename ("Patch-5.MPQ") would be.
8. Right click on "Merged MPQs" and click "Extract ..."
9. Select the directory to extract your merged MPQ files to, and then extract them (This step may take a long time depending on how many files you're extracting and how large they are)
10. Once the MPQ files are extracted, select "File" -> "Close All MPQs"
11. Select "File" -> "New MPQ ..." and fill out all of the information for your new MPQ (I would suggest an adjustment to the size of the hash table for a large output MPQ)
12. Go to the directory you extracted your merged MPQ files to, and drag and drop all of the files (*INSIDE* of that directory) onto your MPQ editor to add them to your new MPQ
13. "File" -> "Close All MPQs" and navigate to your "MPQEditor.exe" - Your new MPQ file should be in the this location unless you specified a different path.
14. Done! Test and distribute!
